Add a connection to Facebook pixel

Under Consideration

Please add a built-in way to integrate Facebook pixel to Blesta. So We can monitoring visitor.

Please make sure there is a way to track the thank you / order complete page as well.

You can add code to track orders under Packages > Order Forms > Settings. If you want to add tracking code to every page, including the client area pages then you can edit /app/views/clients/bootstrap/structure.pdt

can't people have a Hook system so changes will not lost customisations on every upgrade/patch?

There is an events system, which is our version of hooks, but I'm not sure how that would help you here. For template modifications, you can copy and clone the templates /app/views/client/bootstrap/ and rename it to something like /app/views/client/mytheme/ and select it in Settings > Company > Look and Feel > Templates. Then it won't be overwritten when you upgrade, though you may be missing new features.
